Shame on me, I didn't know this. Some tutorials on Dutch dormer gave me an idea. 1. I used my dormer roof that didn't want to join, as the guide lines to make a triangular opening in the main roof. And immediately deleted this useless roof. 2. inside this triangular hole I created my dormer roof. 3. Each building related files are linked into each other using Origin to Origin (Arch, Str, MEP, etc) Shared coordinates are use to georeference your building. You use the arch file to acquire the coords from the site file then you propagate to all the others. Very simple process actually.
